1. Are microbubbles unhealthy or just ugly in the tank?
2. Should my drain pipe end above or below the waterline in the sump
 
Depends on what type of skimmer you have. Yours for instance has a drain pipe that overflows above the water line. The best thing you can do now is use some filter floss and try to filter out and many MB as possible.

No the are not harmful but they're not pretty either.

Thanks isaac. I think this skimmer may be a little too much for me, but I did put filter floss in my bubble trap and that seems to be working ok. I'm not AS concerned about pretty here because it's a back room tank, but the microbubbles were so bad they floated my egg crate shelves! The water that is flowing over the outlet pipe goes through a sponge, but it comes out there milky white. I'll keep fiddling with it, but I just wanted to make sure the bubbles weren't going to kill corals or something.
