What is the best way to cut egg crate?

Side cutters and snip snip snip

or Sawsall and rip it in 5 seconds?

I either use my bone cutters (same ones I use to cut corals), or pliers. Then I use sandpaper to smooth out what I cut.

+1 on needle nose. Same idea as the bone cutters and the mess made with power tools is unnecessary IMO.
